leaky bellhousing / Clutch, Bearing, Seals Replaced

Recently my leaky trans got pushed to the front of my priority list. My neighbors complaining about the leaks on the street, and the clutch slightly starting to slip caused me to want to get it done asap. It was also noisy at fwy speeds in 5th gear, like the "whirring" sound Thurston describes in thread above, or a speeding RC car down the street.
So I cracked open and dropped the trans/bell housing and here's what it looked like-

Took me several hours to clean out all the gunk and grime and oil! man! So long story short, I believe my main leak was my input shaft seal. It wasn't even seated. The rear main seal looked nice and dry, but I replaced it anyway, along with the throw-out bearing, new input shaft seal, pressure plate, resurfaced flywheel, replaced clutch disc. ( I can post more on this process if any other newbs like me, have questions) Clutch disc wasn't OEM from Toyota like everything else. It was Aisin part # DT-036. I was told by a local parts place this disc would fit, even though cross ref the Toy part # didn't exactly jive. I was told to not worry. Ooook. So after getting it all cleaned up nice and buttoned back together there are a few things still going on I'm noticing.
1- Still getting the "wirring" noise. Only when on gas accelerating. Which now I think I understand from thread above, may be my input shaft bearing. Ug, I was just in there!
2- Sitting at idle I'm getting a noise, almost like the noise you get when a power steering pump is going out, that goes away when I push clutch in. Could this be blamed also on the bearing? Or blamed on the clutch model I was sold?
3- Shifting isn't very smooth & difficult to get into reverse at times.
4- Van tends to kind lurch or "clunk" into gear as I accelerate and shift up into gears down the road. 1st, 2nd & 3rd gear mostly. This is not that bad, I just imagined it would be nice and buttery after all new parts and having a dry bell housing etc...
Any thoughts on my issues? Could the "wirring" sound at fwy speeds in 5th gear be from a drive shaft bearing not the input? Was hoping it could be this instead cause it would be a lot easier to do...I think...
